We are going to start importing applications,capabilities,etc into the installed Essential Docker version.
Is there a possibility to download the existing repository (empty one) as a backup?
Where and how we go about doing this

You have a few options, you can take a snapshot of the blank repository. Go to Configure > Repository Administration > Create Snapshot and create a copy of the blank repository. This will remain in your snapshots folder and you can restore that at any time.
Alternatively, you can take a Protege export from Configure > Repository Administration > Protege Export. This will be offline and can be restored using the Protege Import capability
